A few things worth noting are, as the wiki itself mentions on Hanako's page, Lilly's path goes on much longer. Also, worth noting, is that in Lilly's ending, Hanako is still opening on a per-person basis. She isn't exactly going out and befriending crowds of people, and still shows a good amount of anxiety.

In her own Ending, however, she opts to forego that in favor of her love for Hisao, suggesting that, in time, she'll find a way past all of the stigma that gets to her, especially since she manages to find it in her to kiss him, in town, in broad daylight, which is the true beauty of the scene. She doesn't care who sees her.

I'd say that in Lilly's, she's better in general, but has a farther route than in the future. In her own, she's further behind, but what with opening up to Hisao, she's much more likely to be able to blossom as she should.
